Combine .htaccess users with own users?

Hi folks!

My web-publishing system uses the authentification - software presented at

By logging in, some tokens/cookies are set, but no .htaccess-checking is performed.

Is there any way that I can (automagicly?) login into the ".htaccess - system" similar to logging into "my own system"/Tims system - which consists of some cookies?

Now, I'm uploading files to the server and would like to set permissions to these files.
