You'd have to do it through a java applet or similar - the HTML spec doesn't allow for this (Well Opera will take multiple files but I'm not sure about subdirs)

You could put loads of file upload controls on the page - but you'd have to select each file manually and it still wouldn't do subdirs.

ZIP into one file.

UNZIP at the PHP end via shell command 'unzip'.

That's certainly 1 way to do it. If the PHP build is compile with zlib then you can even get around using the external command.
