Is the ftp functions better to use than file uploading, if max_upload_file_size is set to 2MB
or does max_file_size affect FTP too?

For my experience, the ftp function is perform better and stable than file uploading.
Furthemore, by using ftp() you can crontab the tranfering process and make it automatically.
