Can we regard PHP-GTK as a magical wizard, that will turn our Serverside PHP applications or scripts into a stand alone applications?

What do you mean? Like a windows application?

Well, GTK application needs PHP-GTK installed, like Java needs its VM.

I mean, in the presence of GTK, Is there a way or a method, to change a php file(s)(include both HTML codes and PHP cods) into stand alone application like any program in windows. i.e it will has the extension EXE, without any adition or minimum adaption for the original PHP file?

No,
you cannot compile PHP, and you'd have to make some major changes to make it work right. Easiset thing is to rewrite the applications from the ground to make them work nice with php-gtk (at least those intended to show visual stuff)
