Hanging Scripts

I'm having an issue that I was wondering if anyone else has had. I have a script that takes a long time to run, so rather than stranding the site visitor waiting for it to load, I open it up in a new Window (javascript popup).

Unfortunately, even though the action is in a new window, the page that opened it seems to hang. I try to click on links, but it just sits there loading forever.

Well this can be for a number of reasons

Sloppy Code, Too many includes, large files. Too many if/elseif/else which should be made as a switch

Also just could be the server its located on

Its not the code. Parent script runs fine until child begins its process, then parent hangs (or wont let me click away) until child is done. There is no PHP sonnection between these two processes.
