I am looking for a tool that will go through my whole intranet site and count all of the lines of code in that site.
Does anyone know of any program that will do this?

If you have a Unix or Linux server, 'find' finds files. 'egrep' extracts those whose name ends with html, ignoring graphics and such. 'xargs' feeds the result to 'wc,' which counts the lines. Run that command in the htdocs directory and it will descend through the entire tree, producing a report of the filenames, linecount, and total.

Would I need shell access? I am working on a virtual server so I don't have that. Is there a way I could run the script from the web?
Sorry, I am fairly new to Linux/PHP.

Try system() and take a look at the output. (Surround it with <pre></pre>).
