Is there a way to include subdirectory architecture. for example, I have a directory structure allready laid out, I then want to add say phpbb forums, in stead of have the phpbb forums have its own page I want to port it into my current template with my navigation. I am wanting to do this with zen shopping cart.

no, cause you can only include files and not directories.

in this case, you are going to have to probably just modify the phpbb header and footer to fit your look.
