The MySQL manual should give you some insight into using mysqldump and mysqlhotcopy.
If you use mysqlhotcopy, it's faster, but is "generally" native to the O.S. you are running. If my knowledge serves me correctly, table types of MyISAM are portable to other O.S.-es, but you should check the manual to be sure.
Read up on them at the manual so you know the options to use with them. Afterwards, combine it with the sheduler service under Win32 and you should be set.
