I am taking on a pretty large project right now and in the past I have just done small medium scripts. But now I need to sit down and get some plannign down. Perferably I would like an application which can make almost like a web or flow-chart of how the site runs, such as have a bubble or box called "index.php" and listing the descriptions for the file and have direct links to other files which can be accessed by index.php and I can type descriptions, memos and can link boxes/circles with each other and create a web like structure. I do not know if this is called a flow-chart, but I believe it is similar. Are there applications out there that can help me with this? Especially with the linking part since Pencila nd Paper tends to mess up and make everything sloppy.
