ScanAlert and PHP/mySQL site

Hi all,

A client is using ScanAlert (HackerSafe) to scan a site built in php 4 and mySQL. During and after the scan, some but not all of the PHP pages are disabled. There doesn't seem to be any pattern. It seems to affect the interaction between php and mySQL. Has anyone had any similar problems they have resolved? Right now we're stumped.
