Problem on windows. One site works, another doesn't.

I've just installed php on a 2003 server running iis6.0. Ive created teh test index.php file which displays the properties ok and when i test it from the first website on the server it comes back with a 404 error. If i try it from another website it works fine?????? I guess this must mean that my php is working on the server but i cannot figure out why it doesnt work on my main site (the site i want it working on!) I've configured it exactly the same with the permissions and configuuration mapping etc.
Anybody out there know why it would work on one site and not on another?
