Usually means your braces are not balanced. Have fun looking through 5 thousand lines of code for it. This is one of the reasons why you should break your monstrous functions.php file into logical chunks.

I'd suggest breaking up that 5000-line script into multiple files (probably 10 or more?) so that at most you are only dealing with a few hundred lines at a time, making use of require_once as needed. The longer a file gets, the more difficult it is to maintain and debug.

That plus properly separating into multiple files helps make the code more reusable. Just include the file into scripts that need it!
