If you want your data to be secure, you should:
a) forget all about running it on windows.
b) read about MySQL's binary logs and transaction support.
c) investigate PostgreSQL.

probably because it is flushing it's cache and because windows is completely crap at shutting down anything in a clean and controlled manner. I'm not just knocking windows because I like to (I do like to) but it just doesn't do things nicely. Ever.
PS Windows is NOT the platform to run databases on in the first place.
